While creating a merge module, there are only couple of properties which could be changed:
Always Create (Boolean)
Default Location: This can be set to Common Files, Program Files, Windows folder or the TargetDir folder.
If I have understood your requirements then:
You want that if application’s EXE gets installed at C:\Sample folder then all the DLL’s from MSM should be extracted to C:\Sample folder and there should not be any other created specifically for assemblies.
If this is true then please find download couple of MSM’s so test this issue. I have verified by creating and deploying an application that the above statement holds true for both of these MSM’s.
